When cashing in sets, can you cash in separate sets for different kinds of points?
For example, if you get 3 bonuses for a 3 dimensional diagonal, can you cash one in for energy, one for attack, and the other for defense?

Yes. Your "bonuses" kind of go into your inventory, to be used whenever for whatever, like money.
