I just beat it with Jigglypuff, in 10 minutes and 40 seconds. The first time I've beaten it.

Use Jigglypuff. Attack Giga Bowser with the Down B move, 2 times and he'll die. Do that until he's dead, and try not to lose a life before Bowser dies. Then just float across the screen (Out of reach of Ganondorf's Up B move) and look for some items to throw at them (Star Rods, Poke Balls, Beam Swords...) but don't attack then directly unless you have to...then do that until they both lose 3 lives. That's how I did it.

It took my 10 minutes and 40 seconds though, but it's worth it.

A fun glitch I found was that when I threw a barrel cannon at giga bowser, he took damage instead of go in the barrel. This basically tallied up the pain to about 330% damage on Gigy. (Gigy = giga bowser)
End result: I smoke gigy with CF.

Something tells me one of my friends did not even know of his existence... He knows now, but I do not think he has the skills to reach him... (He plays as roy and spams the B full charge which makes me sad.)
